both of those responses sound good, just make sure you dont actually use "carb cleaner" but use something fuel injector safe. Standard carb cleaner attacks plastic and rubber, and will eventually make your issue worse.
If you have a bike guage cluster in your car, try checking for trouble codes. if there is soething stopping your upper injectors from fireing, it will act exactly as you describe. So will a bad TPS. In fact, so will taking out the upper butterflies.

The uppers regulate airflow into the engine. They prevent possible bogging from the throttle opening too fast. Kind of like the old vacuum slide in a stock carb. Leaving them in should increase torque under fast throttle opening. If you are in a situation that the motor runs better without them, It a good sign your in limp mode. When everything is working properly you will only notice the difference when snapping the throttle under no load. like in the shop.
To clarify.... if your motor isn't running right and defaults to limp mode. it will try to keep them closed so the engine isn't damaged. Which leads to a power commander because the motor now runs lean. So..if your motor is operating "correctly", they should increase performance. If its not, removing them is a crutch to avoid actually fixing the problem.

"Only thing i have noticed is the engine will not run right until it warms up, wants to stall and hesitates but after about 3 minutes seems fine. " this is a perfect example of the uppers compensating for the motor not being able to deal with a quick throttle opening. It is much less noticeable when the motor is warm, but its still there. And by "less noticeable" i mean like milliseconds.

Here's a quick way to observe this.. get your car rolling at idle in 6th gear and slam the throttle open and hold it. without the uppers it will fall flat, possibly even stall, with the uppers it will try its damnedest to get you Rollin.

p.s. a lot of people will sell you a power commander to fix the hesitation. Basically charging you 300 beans to make it do what it did before removal.
